Trying to gain back the advantage on the battlefield, Patrick Zala ordered the development of four new Gundam models, all equiped with Neutron Jammer Cancelers. On May 5th, CE 71, the Freedom Gundam was stolen by Kira Yamato, with the help of Siegel and Lacus Clyne, who were named traitors thereafter and forced to go into hiding and spread propaganda. As the Archangel was being heavily pounded by ZAFT forces at JOSH-A, the Freedom Gundam arrived just in time to help turn the tide of the battle by causing confusion on both sides of the battlefield. The Archangel and its crew defected to Orb after disobeying suicidal orders, and Kira agreed to join them. At Orb, Kira was reunited with his life long friend Athrun Zala, who was presented with Freedom's sister unit, the ZGMF-X09A Justice Gundam, by his father. He agreed to team up with Kira and Orb to help fight the good fight.

In space, the Archangel and Orb's Kusanagi met up with the renegade ZAFT ship Eternal, forming the Triple Ship Alliance. The Eternal was specifically designed to house the Freedom and Justice Gundams, and also housed the optional METEOR weapons pack. The Freedom Gundam saw its final battle in the war on September 27, CE 71, when Kira faced off against Raww le Klueze in the the ZGMF-X13A Providence Gundam. The METEOR unit was destroyed in the battle, and in a final moment, a severely damaged Freedom charged the Providence Gundam delivering a final blow and was thrown out into space. Kira survived and the Freedom Gundam was rebuilt in secret, serving as a last resort in case anything should happen by chance.

Unfortunately, Freedom was forced to return to the battlefield in CE 73 as tensions rose once again, and a group of assassins were sent to murder Lacus Clyne, for fear that she could interfere in the plans of those trying to take control of the world. The assassins were held back long enough for everyone to take shelter in an underground bunker, but then the bunker began getting pummeled by the assassins'UMF/SS0-3 ASH mobile suits and Kira once again took the pilot seat in the Freedom Gundam, defeating them. The crew of the Archangel reunited and returned to the battlefield once again. They left Orb, becoming a renegade ship on all three sides (Orb, ZAFT, and the Earth Alliance). Seeking revenge for the death of a girl he cared for, Shinn Asuka took it upon himself to take down the Freedom in his mobile suit, the ZGMF-X56S Impulse Gundam. During Operation: Angel Down, the Freedom Gundam was destroyed at sea, this time for good. Pilot Kira Yamato was recovered from the quickly sinking torso by Cagalli Yula Athha in Strike Rouge.
